One idea suggested by my colleague (Misha) is to do Raman spectroscopy on these nanorods. Anybody knows if it was done already. Misha mentioned that one might attach some molecules to the nanorods and observe a Raman shift. Thus they can be used as probes or sensors. What kind of molecules can be attached?

Yes, Cathy is the person who invented the synthesis of nanorods in aqueous solution. That was back in 2000 and she is indeed the biggest expert in this area. So the nanorods are not necessarily new nanoparticles, they've been around for quite some time.

When we deposit nanotubes, we typically sonicate the solution with nanotubes in it first.
Can the long gold nanorods withstand sonication or would that damage them?

depends what you call sonication. if you just wash them in ultrasonic bath, they'll take it (but this is not sonication).

There is no need to sonicate gold nanorods because they are not aggregated in solution. I do believe that sonication can do more harm then good to them.

Thomas made a pictures of nanorods deposited over Si substrate with a slit. for some reason nanorods did not cross the slit itself.

New images of Au nanorods
Recently Jaseung tried to deposit Au nanorods on Si wafers. Here is some pictures:

The rods are clearly visible. In addition, we see spheres and triangles. What are these things?

The main problem is that, perhaps due to those spheres, the rods are attached to each other and form tangles. How one can separate them? Should we try to make a lower concentration? Or perhaps change the solvent? Or perhaps change the substrate (say put Au on the substrate)?

Spheres and rods
Yes, it looks like there is a lot of spheres sticking to the rods. It maybe possible to detach the spheres by removing CTAB and reducing the concentration, but to separate the rods from other shapes is not possible as of yet. We tried several times but could not succeed. We'll try again soon. I'll keep you posted.
